The trick is not to obsess -- otherwise, you'll end up with worse intonation problems than you already have and you'll be totally helpless without the tuner.
One thing that helped me tremendously: it is FAR easier to hit a note in tune from the beginning than it is to correct what you're already playing. Use your ears to nail the pitch first, then check the tuner to see how you did.
