If you'll be playing in bands, get the Eb. It'll give you much better mobility in the low register(I know, there are exceptions to every rule, bring 'em on guys) and bands spend most of their time in flat keys. You'll find that many tunes are really easy on Eb.
As for transposition,... it's best not to call it that or think of it that way. It is merely learning different fingerings for the same printed music, and being aware of which horn is in your lap. Your instructor should have known better than to invoke the "T-word", makes everybody crazy-like . With the exception of brass band music, all tuba music should be printed in concert pitch. (BTW, reading Eb treble clef brass band parts on Eb tuba is a piece of cake. Bb treble clef is another story...but I digress).
