The Ybb 641 I think was designed to play out of tune. Why else would they wrap the 3 tuning slides so that you can move them all at once with your left hand? You can literally grab all three slides at once and then, with practice, pull and push them as needed. Then your only problem becomes notes with the second valve, but that certainly makes less notes for you to have to lip up or down.

Also, your mouthpiece may be some of the problem. At our school, the 641 is VERY picky intonation-wise when it comes to mouthpieces. All who have played it agree on that point.

If you can get your thumb twisted in a very odd way, movement of the second valve slide is possible, but its very uncomfortable.

PS, put a lot of slide lubricant on those slides so they move easy.

PPSS i agree that some if not a lot of many intonation problems is in your head. The more you think about the correct notes, the more correct they'll be. At least that works for me.
