You are right! If you play C-E-G#-C and play the 3rds in tune the C you end on will not be in tune (octave) with the one you start with. A Pure 3rd is 386 cents so 386 + 386 + 386 = 1158 cents An octave is 1200 cents so 1200 - 1158 = 42 cents flat, almost a half step. In equal temperament these three 3rds are tempered wide by 14 cents from 386 cents (pure 3rd) to 400 cents (equal tempered 3rd). So 400 + 400 + 400 = 1200 cents = octave.
