If the C is the tonic then only the E is the third. All the others may be the same number of semitones, but they are not the third of the chord. There's a reason that Ab and G# aren't the same note.

When I'm actually listening effectively to intonation (hey, it could happen), I'm not thinking to myself, "Okay, self, play this third of the chord 14 cents flatter than a piano to achieve 'just' intonation." I'm just adjusting the pitch until the chord really rings and makes the hair on the back of my neck stand up.
