if the NOS mouthpipe is "recent", I'd suggest mounting it and seeing how your intonation challenges change. Also, a tall, one-piece bell will likely influence the horn's playing characteristics as well. As you approach these repairs, I HIGHLY suggest you do ONE repair at a time and assess the results. It is a more controlled approach which may yield results you want, without changes off-setting each other and hosing up your effort.
As to linkage, every old-linkage Mirafone-type horn I've had improved stupendously by simply replacing the paddle-carriage bar and s-links with modern mirafone paddles and balls-and-sockets.
