Mr. Jacobs had me doing the exercises both in straight C (reading trumpet fingerings) and with the E flat transposition. I still do them both ways, although I prefer the C. Make yourself more flexible by doing both. The only thing you have to watch out for is when you come across bass clef in the book. With the C reading, take those passages down an octave, but if you are doing E flat, you need to take the notes up a minor third, then an octave down (unless you'd rather take them down a major sixth - not my favorite transposition, although there are worse).
