As in my conception, it would be with a five valve (flat wholestep), you wouldn't have any of those problems. Add a sixth (flat halfstep) if you need to fix something near the pedal. A four valve DD would be lacking, a three valve near useless. The original F tubas made were 5 valve, curse the fool who first thought since a trumpet could play with three valves, so could a tuba!
Sample fingerings on a 5 valve DD would keep every note theoriticly in tune, assuming the horn did not have any serious intonation problems:

D - open
D# (Eb) - 235
E - 4
F - 23
F# - 12 or 3
G - 1
G# - 2
A - open
A# (Bb) - 23
B - 12
C - 1
C# - 2
D - open
