Mouthpiece shape, size, design will effect intonation. If the total length of the mouthpiece is longer than another mpc, all notes will be a little flatter simply because the vibration is further from the horn (like lengthing the leadpipe). The backbore will significantly effect the upper range intonation the instrument. The larger the backbore, the sharper the upper notes will become. See the link below for Bach's description of mouthpiece parameters. This link will explain the backbore, but if you back up some from that link, other parameters are also explained.
