MW 45SLP intonation problems

I've recently acquired a 45SLP. It was an instrument damaged in shipping, before I purchased it. That being said, is it possible for the damage done to the bell to effect intonation on the horn. I've played on a PT 15 for about a year and haven't had as many problems as I'm having now. Notes below the staff, F-C, are extremely high. The D in the staff is really high also, even with the trigger and the first valve slide pulled out. The problem with pulling the first slide out so much is that the G above it is extremely low. Sometimes there isn't enough time to get the slide back in far enough to bring it up. Is there anything I can do the make the intonation better?
