Alot of intonation problems are also mouthpiece related in one way or another.
I don't know what you have tried in this way but alot of tubas are very mouthpiece sensitive and backbore and throat make a huge difference sometimes.
You might try a different mouthpiece and see what happens. Get some suggestions here as to what works with the Kalison Daryl Smith they are playing.
