This is a very good question! My personal opinion is that variations in resonance in the instrument can very slightly change the timbre of the tone you produce from the instrument, whilst the resonance in the room just works on that timbre and doesn't change it (not much, anyhow). Perhaps the subtle timbre differences discussed here are very difficult for a listener (hopefully more interested in the music produced than in the specifics of the tuba player's tone colour)to pick up as differences in timbre, but more as slight differences in the general character of the sound that comes out of the bell.
