What's worked for me best so far is to start learning a piece with just the tuner until every pitch is right on. Gradually, you should be able to ween yourself off the tuner as the piece progresses and be able to recognize the right pitches just by looking at the notes. I've also found that the more I work at it, the less I need the tuner when starting a piece. The absolute BEST tool, I believe, for intonation purposes is to take an electronic keyboard, set it on church organ, and tape down the tonic note. This gives you something to drone against and really REALLY helps you recognize intervals and where pitches should fall. If you don't have an electronic keyboard, a Dr. Beat works very well also.
