No, the "normal" Germany wasn't really part of the war in the same way that Nazi Germany was. I myself would be more offended with the implications from the use of that flag. Nazis gassed people, not Germans.
I mention in another post just below that it would be feasible to use stylized versions of each country's flags to get the point across. I'm actually bothered by seeing any country's flag being twirled (it's just plain undignified, and against all flag etiquette I've ever read), but so-called "interpretations" of the national flags would work just fine.
