My B&H BBb tuba has a similar issue. It plays in tune, but with the main tuning slide almost all the way in. I pull it about an eighth to a quarter of an inch. This doesn't give much "wiggle room." It does play nicely in tune with itself. If I tune the 3rd valve for the 1-3 low C I find that my 2-3 notes are still in tune.
The other possibility is that the valves need work. Leaking valves could cause the horn to play flat, even if they don't sound particularly bad.
